1) How many websites can the pro extension be used on

You should update to the latest version of Joomla 3.
3) What do you mean by 'auto-clean'?

3) I just want to be sure if I buy the pro version - that I can set it to clean/clear/delete all cache automatically - without me having to go to my joomla admin and manually click "clean cache". For example set it to delete cache every 2 hours.
What I was trying to say is that I started using the free version a long time ago, and I think I did it because it would automatically delete cache. That's the whole reason I started using Cache Cleaner I think. But now the free version doesn't automatically delete all cache.
Did the free version ever allow automatic cleaning? Does free version do that now and I just forgot where to set it?

I don't remember the free version ever supporting the automatic cleaning. If it did, it was a long long time ago.
In the Pro version, you can automatically clean by interval.
