When I select the Condition: Article and give it a list of Article IDs separated by commas it only uses the first id in the list.

Please try the latest development version from:
regularlabs.com/development-releases
You will have to re-save the condition where you have the comma-separated string.
PS: You can increase the 'Maximum List Count' in the Regular Labs Library system plugin settings, if you want that field to show as a multi-select field, instead of a textarea.
