It seems like that on a site, in combination with Yootheme the TOP position is duplicated. At least if I deduct correctly that HTML comment <!--START: AA_COMPONENT--> is coming from RL ArticlesAnywhere. Is that correct?

Seems there is something weird/wrong with the ajax loader script in Yootheme.
It seems to break off rendering of the content it loads, leaving all sorts of stuff that should be removed/cleaned up at a later stage in the page rendering process.
I recommend you ask Yootheme about this.
