I have one site module that should display only on mobile devices, but it displays on desktop after activating jchoptimize.
I suppose this has something to do with caching. Any suggestions about what needs to be excluded?

That is something you would need to ask the jchoptimize developers about.
If you want modules to dynamically be displayed or not, then it shouldn't be cached.
